I believe the noise is caused by a "parking pin" in the transmission. When you put the truck in park (Ford, Chevy, Dodge, Car, Truck, Doesn't matter) there is a PIN of some sort, or mechanical interlock for lack of a better term that keeps the transmission from slipping (keeps your vehicle from rolling away if you don't engage the E-Brake).

I can tell you that the week i traded it in i rcvd a recall that the ECM had to be replaced or reprogrammed, on the '08'. So three years later they finally verified my clunking. their is a whole thread dedicated to the "2011 clunk and shimmy".
ST actually does it less/quieter than my F-150 and LS1 Camaro did. The clunk after clutching I think is the transmission input shaft and gears coming to a stop, since before clutching in they were spinning at engine idle RPM.
